We have a very similar set up to Nalad and Yellowpike.  We use styrofoam and nails in plano boxes and store then in large tackle bags.  We can arrange them in tray, form the most popular to the least popular.

I use the noodles. Cut down to fit in a plastic ammo box.

I buy cheap clear pencil boxes (think gradeschool) that lock. Inside I'll line with 1" pillow foam (craftstore). I can go two layers deep this way and they keep perfectly still, are able to dry and are easy to find.

I just bought one of the cordura book types, with the rings and zipper bags. Hasn't arrived yet.
